  • Viroids are small, circular, non-protein-coding RNAs infecting plants wherein they may incite severe diseases. Viroid-derived small RNAs (vd-sRNAs) of 21-24 nt, resembling the small interfering RNAs (siRNAs) involved in RNA silencing, accumulate in tissues infected by both nuclear- and chloroplast-replicating viroids. However, the biogenesis and role of vd-sRNAs remain largely unknown. We used a high-throughput sequencing approach (Solexa-Illumina) to characterize the vd-sRNAs accumulating in: i) Nicotiana benthamiana infected by the nuclear-replicating Potato spindle tuber viroid (PSTVd) and, ii) peach infected by the chloroplast-replicating Peach latent mosaic viroid (PLMVd). Additionally, the role of RNA silencing in PSTVd accumulation and trafficking was investigated using a N. benthamiana transgenic line in which one enzyme of the RNA silencing pathway (the RNA-dependent RNA polymerase 6, RDR6) was knocked-down by RNA interference (NbRDR6i plants). Comparison of vd-sRNAs accumulating in PSTVd- and PLMVd-infected tissues reveals that, in both cases, most vd-sRNAs likely derive from a double stranded template generated during replication or by host RDRs. However, the viroid subcellular localization plays a major role in vd-sRNAs biogenesis, with the ability of directly interacting with the RNA-directed DNA methylation machinery limited to the nuclear replicating viroids. Data supporting the function of RNA silencing in controlling viroid titer and trafficking into meristems will be presented and the effect of viroid infections on differential expression of host miRNAs and siRNAs will be discussed. Unexpectedly, deep sequencing also disclosed in NbRDR6i plants a profile of RDR6-derived siRNA indicating that minus-strand siRNAs silencing the NbRDR6 mRNA represent a minor fraction of the total siRNA population. All together, these data support the use of viroids to further dissect RNA silencing-based mechanisms against invasive nucleic acids. (literal)
