- RNA silencing in plants likely exists as a defence mechanism against molecular parasites such as viruses, retrotransposons, and transgenes. Plant viruses are inducers as well as target of RNA silencing based antiviral defence. Replication intermediate or folded viral RNAs activate the antiviral RNA silencing generating small interfering (si) RNAs, which are the key players in the antiviral response. Using 454 deep sequencing approach we identified the virus derived siRNAs profile in the wild type and silencing suppressors mutant virus infected plants. Majority of viral siRNAs were 21 and 22nt long and the analysis of data suggests a new model for the generation of viral siRNAs. We are also exploring the molecular mechanism of viral RNA targeting as well as the suppression of silencing based antiviral defence. Recently, we discovered the molecular bases how viral encoded suppressor proteins target the antiviral silencing pathways and we found that silencing suppressors as a common strategy mainly target siRNAs, which are the most conserved elements of RNA silencing. However, we will show other silencing suppressors which targets different steps of antiviral silencing pathways. As a side effect viral suppressors compromise the siRNAs and miRNAs based endogenous host-silencing pathways, which have important role in plant development and the regulation of host genes. We will show the effect of the silencing suppressors on the methylation of viral and endogenous small RNAs.
