  • Key evolutionary questions of the plant-endophyte association are being elucidated by genomic research. The central theme of the evolution of common metabolic pathways, such as plant defence molecules having direct homologues in fungal endophytes, is being addressed by means of genomic tools. The overall work of identification of fungal genes encoding bioactive secondary metabolites will constitute a crucial step towards understanding the metabolism and biology underlying the endophytic habit. This paper reports on genomic efforts to discover genes contributing to the establishment and maintenance of this host-rnicrobe interaction, demonstrating how such investigations can shed light on the ongin and nature of the association. Application of powerful molecular techniques for investigating inter- and intraspecific diversity of fungal endophytes is also reported. Analyses of variation across temporal and spatial scales has revealed significant diversity within natura1 endophytic populations and is leading to the discovery of abundant groups with no cultured representative. These analytical tools will also help to clarify the processes of host infection and colonization, thus elucidating key aspects of the ecology of fungal endophytes. (literal)
